Option to temporarily disable individual pipeline stages in Aggregate view
Allow right-click disable, (which would comment out) rather than just deleting items.

Your idea is good but your implementation sounds awful. There should just be a toolbar button to disable an aggregation stage and it needn't modify the source (by adding comment markers or whatever).
